Tried CloneBD

Ok that is most likely your problem. The setting that refers to watermark removal in cloneBD. Should only be checked when you need to use it. Otherwise anytime you alter/convert the audio it applies the removal and creates that "effect". Deselect that and try again.
 
I have tried AnyDVD both checked and unchecked for "Remove Cinavia watermark" Same result, out of sync audio.
