My requirement is to create a package for installing virtual clone drive using SCCM 2012. I don't see any MSI available for virtual clone drive. All I can find from Slysoft website is an .exe installer. I tried other threads one of which suggested running the .exe using an /S switch but the installer still prompts for installation details. How can I skip that & make it a silent automated install for all users?

What installation details does it prompt for?

Remove desktop ICON

I am using the following command line in my batch file start SetupVirtualCloneDrive5460.exe /S /noreboot which installs virtual clonedrive without issues but I want to get rid of desktop icon & uninstall option under start menu in Windows 7. Can that be done considering its not an MSI?

No, sorry.
