Clone BD subtitle issue

That's impossible. You can't have made an MKV with CloneDVD for 2 reasons

1) CloneDVD doesn't convert to MKV's
2) CloneDVD doesn't support blu-ray

it is cloneBD with that program I make the mkv
 
No worries, split and moved. On topic, if you don't see the subtitles, double check your settings from the start and make sure you didn't select the option for mkv with subtitles burned in (hardcoded), in that case the subtitles are physically encoded in the video and there's nothing to select.
