Will clonecd backup current protected pc dvd games with an emulated copy onto a blank dvd? Or is an emulated copy on the hard drive with game jackyl the only way nowadays?

Any games from more recent years containing newer protections will not work with CloneCD. Emulation is required and that's where GameJackal comes into play.

Essentially, yes, GameJackal is the way to go these days.
