I dont know if this was part of switching to Vista or just the new version of AnyDVD or adding AnyDVD HD, but here's the problem (Which I've already solved, I just thought this could help someone else)
I changed the AnyDVD settings to hide the tray icon, because I like to keep the desktop clean and don't change settings very often. But, I was unable to open AnyDVD's settings through the start menu.
To fix this you need to find and open 'regedit'
find HKEY_CURRENT_USER\Software\SlySoft\AnyDVD\Settings
Look for 'HideIcon'
Change the value from 1 to 0
-By the way, I think this is only a problem with Vista Ultimate
