Ripping to hard drive with PavTube Byte Copy and creating .mkv file. File is created but 3/4 way through, audio and video become out of sync in created file.

Not an anydvd problem. AnyDVD does not touch the audio/video in any way to cause sync problems nor can it convert to MKV. Your problem is that PavTube thing and you need to contact them.
