I have just copied the DVD but when I play it back i get the audio commentary / director’s comments.
Do you know how to remove this?

You are choosing the wrong audio files. The AC-3/2 are usually the director's comments and extras. The AC-3/6 file is usually the main movie.
 
You are correct, I had the wrong file selected.
