I ended-up just combining the .VOB files from the copy. I was able to encode to QuickTime from that...checked-out the first 10-minutes (or so). Looks like it worked.

Hi Jumpman, no I also follow this process as well, using AnyDVD and Handbrake with the AppleTV2 preset. Can you give a few more details or the steps on how you got yours to work. I had no problem backing up the disk to DVD using AnyDVD and CloneDVD, but what I want to do is use Handbrake to convert to AppleTV2 format so we can watch over itunes.
