Processing of Bonus DVD Could be Better

After ripping second dvd bonus stuff I'm using CloneDVD to shrink down the overall size and creating a hard disk iso using imgburn for playback on my WDTV media server. Generally, the size is reduced by up to a quarter or a half depending on quality and all the menus work fine. Its brilliant!

The problem is that things could be better. Handbrake does an excellent job of creating high quality mp4 components which can number 80 in total. The problem is there is no menu to put them back in the same order as on the CloneDVD copy.

Whats needed is to somehow store and map the structure of the original dvd and then to map the handbrake collection in the right order for use with a menu. The final iso would be a quarter of the size produced by CloneDVD with very high quality. Accepted CloneDVD can squeeze the size right down but its not doing the same job as handbrake.

But nobody seems to have taken it further. The problem relates strictly to bonus dvd's so why is there not an mpeg2 to mp4 cloner on the market?
