Problem with double layer AVCHD disk produced with TMPGEnc

Is there a known incompatibility with TMPGEnc authoring works? I can process AVCHD single layer disks to produce mp4 files but when I try to process double layer disks the main stream is removed because of invalid overlap. I can make mp4 files from these disks with other programs like AVS Video converter it is unfortunately much slower.
