I have recently started recording episodes for the first time. I've used clone dvd for movies with great success. Not paying attention when I set up Clone dvd to record these episodes I now have a few discs where the episodes are out of sequence. Is there anyway to clone these disc again and change the order of the episodes to the way they should be?

Select "Clone DvD" from Clonedvd2's startup menu next time. Only remove commercials, etc. Choose to preserve the original menus.

That should work. Clonedvd doesn't re-order anything.
