I've noticed that some 3rd party programs have issues with opening the MP4's.

As for the investigation part which should be able to be reproduced.
I used Davinci Resolve (free version) to see if this program would have problems with opening the MP4's.
And most of the MP4's where not recognised; showing an error message.

Using FFmpeg and BOX4, I re-container the files (mp4 to mp4); no re-encoding.
Compared with MediaInfo for differences after the re-container process.

These are the main things that changed, which could cause this issue.

Code:
Original:
Codec ID: isom (mp42/mp42/iso6)

Re-Container:
Codec ID: isom (isom/iso2/avc1/mp41)

It's not many programs that have problems opening them, but I wanted to mention it.
Maybe one of the developers can have a look.

There was a typo, it has been fixed and the next release should be fine

Will this be fixing issues for nero and cyberlink to be able to import files to convert them to vob for burning?

Only one of my media players (media monkey) will open the mp4 files. Everything else has video or audio errors or just wont open them.

None of my burning software will import them to convert or burn them.

Is there a recommend software? Or is this just a bug?

TIA
