Since I have the same movie I did a quick test. Same exact results. The first 30 seconds show lots of pixilation. After that it seems to play ok (not 100% sure skipped through the rest). I also included a pic of the settings used. Tested with H.264, same results.

I'm having issues with backing up Total Recall (2012) to an MKV file. If I select AC3/DTS the audio will start to un-sync after about 30 minutes. I've also tried lossless audio and video but the audio will stop playing after about 30 minutes (video plays fine).

Well, its a good thing I know how to rip a protected Blu-ray ISO with Imgburn. The ISO isn't the issue, It may be the new Cinavia watermark removal feature from CloneBD, since all the test I have done recently have that feature enabled.
